I store the (setq org-publish-project-alist ...) variable in a separate
~/elisp/config/org-config.el file which looks like this:

| (setq org-blabla ...)
| (provide 'org-config)

For this file to be loaded by emacs, you need to add its location to the
load-path, and to require the feature it provides:
