I suppose, notmuch may provide a function for "mid:" associatiopn in `browse-url-handler' and a .desktop file similar to http://git.savannah.gnu.org/cgit/emacs.git/tree/etc/emacsclient-mail.desktop for handling mid: links from other applications.
