I've reported it to the inf-ruby project:

I wasn't aware that Emacs would insert EOF in a stream, but that doesn't
seem to be the problem (if it is even occurring here).
I've found that both irb and pry will exit if I type ^D at the start of
a line, but anywhere else it seems to be ignored.
