I can't reproduce this.
I have a ~/emacs.el file containing
(org-babel-do-load-languages
'org-babel-load-languages
'((perl . t)))
then ~$ emacs -Q -l ~/emacs.el loads correctly and
`org-babel-load-languages' is correctly set up.
Thanks for any help on reproducing the problem!
