Another way would be to use `lexical-let' from the CL package, i.e.:

  (global-set-key (read-kbd-macro (second shortcut-def))
                  (lexical-let ((shortcut-def shortcut-def))
                    (lambda ()
                      (interactive)
                      (org-id-goto (third shortcut-def)))))

should do what you want.
