Your code is targeted to the LaTeX back-end and should be ignored by
other back-ends (as you've discovered).

Something like this might do what you want:

#+NAME: eq:2
#+BEGIN_EQUATION
A \to \neg B
#+END_EQUATION

See Section 11.8 of the manual, Special Blocks.
