Did you customise your org-latex-to-pdf-process to include bibtex? I use
something like this:

(setq org-latex-to-pdf-process '("pdflatex -interaction nonstopmode %b"
  	    			 "/usr/bin/bibtex %b"
  	    			 "pdflatex -interaction nonstopmode %b"
  	    			 "pdflatex -interaction nonstopmode %b"))
