Charles,

I just started using dot in org-mode (and I love it). Had no problems at all so far.

Here are my specs:

* Emacs 25.3.1
* Org 9.1.2
* Here is my .init file
* Here is an example of dot in action in orgmode

Maybe you can glean something from this that helps.
