I will dive into source code, and try whether I can add advice on ob-clojure.el to inject Org-mode file directory into CIDER working directory everytime executing the clojure babel src block.

IMO ob-clojure is only written to do very basic clojure code evaluation. If you want something more complex, you have to add that hyourself.
