What version of emacs are you running? This is a known issue (with emacs 23.1 for example) and has been fixed by now: see https://bugs.launchpad.net/ubuntu/+source/emacs-snapshot/+bug/415101 The link also contains a workaround setting GDK_NATIVE_WINDOWS=1. I'm now working with emacs 23.2 and there is no such problem any more.
