I've made the changes you indicated. If microtype is messing with cut and paste, you can remove it from the #+LaTeX_CLASS_OPTIONS: line and generate new pdf's (at least you can after everything is straight in .emacs). Alternatively, you can cut and paste from the Org file, or (if you're looking to cut and paste from one of the sections full of noweb references) you can tangle the file to create the class file and cut and paste from it.
