Do you get those warnings with 

~$ emacs -batch -Q --eval "(byte-compile-file \"~/install/git/org-mode/lisp/ob.el\")"

?

Do you get them with make 

~$ make _COMPILE_=single 

?

How do you set up the load-path when compiling with 
`make _COMPILE_=single'?
