Now I do. I kept looking and I believe that it's 2 minor modes that do not like to work with each other. git-gutter and org-indent. When no modification (git) on the current buffer, everything is good - org/org-indent does as expected. When modifications if present, git-gutter add some information on the left border and this messes around somehow with org-indent which then does as described in the first part. In any case, no worry for the org team :D then. Again, apologies.
