As far as I can see, there is only one custom command to which the
ignore option would apply: the todo "STARTED" search in "a" (the
custom block agenda).
It looks as if most of your custom agenda commands are tags-todo
searches. Try the following setting:
(setq org-agenda-tags-todo-honor-ignore-options t)
