Using Thorsten's suggestion

(defun foobar (x)
  (replace-regexp-in-string "[[:space:]]" "_" x))

will turn

[[foo:foo bar  loo]]

to 

[[file:/path/to/foo_bar__loo.txt]]

when you click on it.
