Hm, I don't use org-mode and its functions when writing mails using Gnus, but I enable footnote-mode in message-mode and then call `Footnote-add-footnote' and friends directly. That adds footnotes before the signature just as you want. test [1], test [2], ... I've checked my .emacs, but I don't have any special setup for making that work...
