I just tried Org 8.2.10 and there things work as expected. So I guess this is indeed a regression. I tried to find the source of the problem by looking into the git history, but haven't found anything yet. The most logical place, the org-quarter-to-date function, hasn't changed since 2010. Maybe it's in org-clock-special-range, which was changed extensively (commit c76fef6b). Although I haven't yet grasped exactly what was changed and how that could cause my problem.
