The quoting was the problem. I changed the line from what I had below to: c:\emacs-22.3\bin\emacs.exe -batch -l ~/_emacs_org -eval \ "(org-batch-agenda \"S\")" and it now works like I expect. Perhaps there should be somewhere to deal with some of these platform specific issues so we don't run into them multiple times...
